i just started watching the movie again, and in the case is bender coming out with glasses in Tube #47, being a hitman to kill fry.

hmm, Weird. Seems familiar to stealth gamers....

Yup, The main Char, Agent #47 is the main char in the game, he is a hitman.

yeah i think it was supposed to be more of a terminator joke if anything, especially because of all the time traveling they were doing as well.

Definitely a Terminator reference, coupled with a reference to the inside joke of the number 47 being the most commonly used number in the universe. One of the main writers of the original Star Trek told the joke to the rest of the writers and in almost every Star Trek episode the number appears. The Hitman character being Agent 47 also stems from this, as it's been rather taken in by pop culture.
