I think he lives in Planet Express- there must be upstairs bits near where he keeps his smelloscope or something...because there's that huge bit that looks like it could house a couple of floors either side of the ship's launching pad- we know that one part of it houses Professor Farnsworth's lab. and we also know, from the ep where we first meet Flexo, that he has a bathroom and a bed in the building (at least, that's what I've always assumed
