In "All The Presidents Heads" was that supposed to be a spoof of "Night At The Museum"?*

Not from what I saw. The episode was more about time travel and altering history. There's going to be similarities since the Futurama episode involves Fry becoming a watchman at a museum and Night at the Museum is about Ben Stiller being a watchman at a museum, and both contain historical figures as characters, but it's all just similarities and definitely not a spoof in my opinion.
